Lincoln Digital Archives
I came across this interesting site which has as its goal to digitize EVERY document ever created by the Lincoln administration during the Civil War. They are a private company and receive no government funding. They started in 2002 and have quite a long way to go. If you go there, realize that some of the links are broken and they are very early in the process, so not a lot is there. Still, this is a very laudable project.

Thanks, Rob. I believe the director of that project is Karen Needles who is a member here (username: Father Abraham). I will try to twist her arm to see if she will post more often. Karen is the person who was searching Treasury Department documents at the National Archives in c.2007 and discovered that Grace Bedell (of Lincoln beard fame) had written a second letter to Lincoln in 1864. This second letter sought Lincoln's help in getting her a job at the Treasury Department. It's very unlikely Lincoln ever saw this second letter from Grace.
