I don't believe Booth was part of a formal contingency plan since I have no evidence that the CSA special ops ever planned for a failure contingency in any previous mission.

The Harney mission came from Richmond but they were long gone by the time of Booth's action. I think its far more likely that some power broker in New York or Montreal simply put a bounty on Lincoln, hoping some fool would perform the act thinking they'd be able to spend their reward money.
